What are the differences between MMIT and SDE?
I'd like to develop application for pocket pc and wince,
which of two should I use?

Are there other toolkit that integrate well with visual
studio?

Based on your description, you should use SDE to develop your application.
SDE provides .NET Compact Framework so that you can use it to develop
client and winCE based application with GUI. It requires the client device
has .NET CF installed.

MMIT is for sever side usage and it is web based. With different client
device, it can automatically return different web pages which includes HTML
WML and CHTML. MMIT does not have any requirement on client device
capibilities.
